I can't say I know what to suggest with the lines personally. They look fine to me, but I'll admit I'm not as familiar with the type of anime style you're hoping to replicate.

It has to do with the production of anime. The pencil work is scanned in at a fairly low resolution, and then is set to pure black and white, aliased (no smoothing). This is to simplify color production. There's a good video of production here:

I've moved it up to the main point about scanning and coloring. The art for this anime was scanned at 1600 x 900, or 900p for coloring. I'm working at 1080p, but a lot of shows are produced at 720p or 900p and upscaled. Some companies even work at 540p, but that strikes me as pretty low, and probably rapidly changing.

You'll notice in the color work how thin the lines are- mostly one pixel wide, maybe two at most. I used a two pixel brush in this pic, which ended up making it look too wide. In my next pic, I used a 1.5 pixel brush, but with pressure sensitivity to keep it mainly to 1 pixel. That seems to have gotten the lines a lot closer to where they need to be.

Essentially, to duplicate the result, I need to emulate the process.

Yes, as the later pic showed, they needed to be a bit thinner. It has a lot to do with how the "real" pencils get scanned in, which is hard to duplicate digitally.
